Simply place wow-partial-1.MPQ, wow-partial-2.MPQ, BNUpdate and wow-final.MPQ (this file) in your "World of Warcraft/Patches/WoW-3.0.9-to-3.1.0-LOCALE-OS-patch" folder, with LOCALE and OS your locale (enUS for example) and OS (Win for example) respectively. To find out the default location where the game expects it to be, start up the Background Downloader normally, then exit out. Search for the "wow-partial-1.MPQ" file that got created by the downloader and move the copy you downloaded into its place.

You can easily test if your download is in the correct location by starting the Background Downloader. If it scans the data and finishes quickly (less than a minute), your download is where WoW expects it to be.
